Erik, I had this issue as well. I got it fixed by doing the following:
Once the Erae said "Ready to Update", I simply closed EraeLab and then reopened it. I then went through the installation prompt again and it worked.

Good afternoon,
I've been trying to update my Erae 2 to 1.0.3 for a few days now with no success. Using the EraeLab for Erae 2 software I select the .sysex file via the Erae Settings tab and proceed though the prompts in the UI. Then my Erae 2 reboots to the display showing "Ready to Update" but nothing happens. I've found none of the buttons, the rotary encoder (including pressing it in) to do anything.
I end up just powering off the unit, powering back on and remaining on 1.0.2-e172f42c.
Is there anything I should be doing differently?
